I have a 08 civic ex, and a little while back I started getting some problems shifting, I had to press the clutch all the way to the floor basically and get my rpm’s up to shift smoothly. I thought it could be the clutch but there was no slipping etc, so I ruled that out, then I started with bleeding the clutch to see if that worked. It did… temporarily, then back to its normal bs. So I replaced my clutch master cylinder and once again filled and bled the system, and it still felt soft and wasn’t shifting right. So I adjusted the clutch pedal to have a longer throw, and it still isn’t shifting correctly. Is there anything that I could be overlooking that could save me the time and money of replacing the slave cylinder or the lines?

Why did you only replace the master cylinder? You need to replace the entire clutch line. You can buy a stainless steel like to save money. But the line is actually very easy to replace. Just take the airbox off and it's all right there in the open.
I would replace the line next, then the slave.

On my car, the line was bad and causing the same symptoms.
