I'd start by telling a good look all around the sunroof. Be sure to open it all the way and take a good look around for any dirt or crap in there or around the seal. From there I'd look to see how the sunroof drains excess water. There's usually a hole on either raise that leads to a drain tube that will eventually exit near the front of the front doors. I can't say specifically how the civic drains, that just what I've seen on a bunch of other cars.

I've never had a car with a sunroof? There's drains on the side of what?

You can see the 4 openings with the glass all the way open.

I would try getting some water into them on a dry day and make sure they all drain to under the car as they should.
