In everything that I've read about Hondata, they require you to send in your key when you get your reflash done so that there isn't an issue when you try and drive your car.

http://www.hondata.com/reflash_06_civicsi.html How do I get the reflash? You will need to remove the ECU and via a dealer send it to Hondata. Unlike reflashes for other Honda models you will not need to send the key and immobilizer; just the ECU. Fill out this form and contact a Hondata dealer. Hondata does not sell direct. All ECUs must be sent to Hondata for reprogramming. No Hondata dealer has the equipment to reprogram this ECU. - - - - - - - I guess it SHOULD work when you get it back... Might want to contact Hondata directly for this new procedures... You can't just bring in the ECU to a Honda dealer... You have to take your car in there along with it. UNLESS, you had a 2nd ECU that you had reflashed... Then drive your car and bring in the 2nd ECU to the dealer... OR... If you know anyone with an HDS.... Well...
