Maybe this will help it is straight from Honda.. I haven't had any problems with transmission on my 07 Si.

Stiff Shifting, Popping Out of Gear?

Replace the MTF

NOTE: This article applies to all M/T-equipped Honda cars and trucks.

We’ve heard reports of customers complaining about the M/T shifting stiffly or popping out of gear. In each case, the M/T was using aftermarket MTF or old Honda MTF. If you’ve got a vehicle in your shop that fits this profile, try draining the MTF and replacing it with new Honda Genuine MTF (P/N 08798-9031, H/C 8429094). This new MTF offers better overall shift quality in cold weather (especially in freezing temperatures), and it’s got better friction reduction for improved fuel economy and longer transmission life. After filling the M/T with this new MTF, take a 10-mile test-drive around town so you can do a lot of shifting. If you’ve still got this problem after your test-drive, then it’s time to do some troubleshooting.

I found this vague reference to a tranny issue for '06 Civic's. Doesn't say "Si" specifically, but looks similar to the discussion in this thread:

Does anyone know if this is a TSB for the '06 Civic Si tranny? Looking for (hoping for) a Bulletin # to tell my dealer when I go in to get my fluid changed...

I have close to 15 K only happens when cold if it does happen car and it's virtually non existent now gets better as you drive......or is it driver adapts to the car......uh.....uh.....

As you read through the threads on this issue, it becomes clear to me that there is a real issue that some of us are seeing. I'm glad you haven't had this happen.

It also seems to me that earlier '06 Si's may have had their tranny overfilled at the factory. Mine was bought in April of '06 and I only have ~9200 miles so far (I work from home). If so, this is not a driver issue, and it won't get better over time (unless the fluid level somehow goes down to a normal level). this is probably the biggest problem with honda manual transmissions....and the transmissions that mate with the K series motor...
I had this problem it has gotten better. I might try changing fluid some time soon though for precautionary messures.....

I'm planning to talk to my dealer about it, but I was hoping that a TSB has been issued and I want to be able to mention that # when I talk to them... If I have to, I think I'll pay for the fluid change myself

Thats what I thought...thanks. Also, how much was required? The manual says 3.2 litters, how many quarts is that?
