I had a similar issue with the passenger side front window of my 08 Si sedan. When I spoke with Honda about it, he recomended a grease that is designed for the rubber parts of the car's trim (seal around sun roof, door seals etc). Its a clear silicone grease of some kind, the name of it escapes me, but had him apply some of the grease to the door seals and the noise went down some. Also they investigated the door window and found that the regulator needed replaced. Warranty covered replacement

Hope that helps

Are your windows tinted. If so, it's common for some cars to do it if the tinters bent the window seal on the inside. It is unfixable unless you buy a new one. I've tried bending the part back on the inside and it just goes back.

Thanks for this answer. I just got my windows tinted and the drivers window now squeeks something horrible. Whatever it is that's bent, it's leaving a mark on the tint where it's rubbing in 3 places, i.e. I have 3 lines going up the window. I'm sure its bent, but I'm not sure I know what part it is that's bent? What exactly is the "window seal". Do I need to remove the door panel to replace it?

**EDIT for FIX**

I fixed the squeak with a skinny papermate ink pen. Someone else, not sure if it was this forum or not, mentioned they were able to flip the window seal back to its proper position using a a chopstick. Lowering the window and opening the top seal, I could see where the inner seal was indeed folded over facing downwards starting about 1/3 down the window from the mirror. I just put the papermate pen down into the top seal and under the folded down inner seal flap and lifted as I ran it towards the back seat. I repeated it 3 or 4 times and the seal is now in its proper position. The window longer squeaks as it rolls up. I was able to do it without removing the door panel. Took me 2 minutes to fix.
