i hear it too after driving awhile & the motor warms up to temp. sh!t is sooooooooo annoying as i had this exact issue with my previous 5-speed EM2 Civic. ughhh!!

unfortunately, i cannot seem to replicate the issue when I want to, hence why i won't yet waste my time bothering taking it to my dealer/work to be checked into. lame.

If I am not mistaken it is the starter. I had this issue on another car. When I started my car. The starter selinoid doesnt retract all the way and grinds on the flywheel. that should point you in the right direction. after my car warmed up it didnt hear it. it was typical first start of the day or just a cold start and it got gradually worse with time.

It could still be the starter not retracting the selinoid. I know that after a long period of having the noisy startups my car would make that nasty ass noise even when driving around town. I would have your dealer check it out. tell them you suspect your starter is going out
