Just got back from a dealer - there's definitely a difference in at least the rear wheel gap between '06 and '09. Using the highly scientific "how many fingers fit between" method, I could stick in 3 on my '06 and barely move them up and down between tire and wheel. On the '09, there was a 1/2 inch more space, or more.
The front ends seemed to be the same.
Same boat here - as I did make a deal to trade in my '06 for an '09. I'd like to lower the new car slightly but don't want to spend all the money and hate the ride. If it's not worse than a stock Si, it's OK, but otherwise, not sure what to do to improve on the stock height problem. Could the increased height have something to do with VSA showing up on the '09s?
FWIW, I test drove the '09 Si and it seemed like the revs dropped faster when pushing in the clutch; nicer to drive. The seats have better cloth in the center sections. The grille is ugly as hell - I hope somebody comes out with something half decent to improve that. Very happy to finally have a remote trunk release on the key fob!
