Should I have put the back tire on the front and driven with the spare in the back? I'll feel really stupid If I didn't read something and messed up my car!

Yeah you're supposed to run the spare only in the rear, says so in the manual too, so in your case you would have to swap one of the rear to the front and then the spare onto the rear.
