FWIW, my R18 A/T likes to Shift from 1st to 3rd and skip second automatically, then shift back down to second...but this only happens if i dont give it enough gas. it feels almost as if the tranny gets "confused".

Sorry to tell u but that only applies to the Si, the R18 models do not have the drive by wire feature. Sounds a little bit like your transmission is slipping. Its difficult to diagnose over the internet, but if your rpm's are going up and the car isnt going much faster, you could have a transmission problem, or possibly your ratios are wrong, i suggest taking it somewhere, it should be covered by warranty still.
