i keep my stock filter just in case if something happen, but the k&n filter will not hurt your engine like a desert melted an ice just yet, maybe after 200,000+ miles. i usually check my maf, air box, and air tube and other stuffs for cleaning if necessary after doing an oil change just in case.

Anybody know if there's a DIY for the Hybrids intake to get rid of some of the excess piping or know if it's even a good idea? I really haven't looked at it closely yet.

same here, i keep my stock air filter good as new in the k&n box for later use.
I probably not going to get rid of any excess piping or anything like that, because the Hybrid will be harder and more expensive to fix than the Si if something goes wrong.
