Personally, I leave my aftermarket stuff on. That's only because the stuff I come in for isn't related to my intake. If you're going for any major warranty work dealing with the powertrain, then it might be a good idea to put things back together stock.
When I went in to get the Honda reflash for the "rev-hang" a couple months ago, of course it took a while for them to get what I was talking about as we all know, but after they did it the service guy was like "Yeah, the tech thinks it might have something to do with the air intake you got on there." I just looked at him and said, " No.....no it's not that." So I don't think they care about the aftermarket stuff, unless like yodums said, it is DIRECTLY related to that part of your car. Mod on boys (and girls) !!!
