I have an '07 lx and haven't had any problems shifting. First to second is smooth, unless I screw something up and and don't get the RPM matching well, but that's my fault and has nothing to do with the vehicle. Since you're revving to about 5,000 rpm in first, you're going to get some rev hang so you'll have to account for that in your shift timing. If you shift very quickly, your engine will still be at a higher RPM than it should be for your speed in second gear. That would explain why the car lunges a little when letting off the clutch, especially if you're giving it more fuel before you let off the clutch.
Try adjusting how you drive a little. Normally you let off the gas and hit the clutch at the same time in a manual tranny, but try letting off the gas a half a second earlier so you get less rev hang and likely smoother shifts. I have a feeling you'll just have to get used to the drive by wire and make adjustments.
