If you want to tap into the factory wire, you can. However, I usually advice others just to bypass it altogether and run wire to the speaker directly from the amp.
Do what you want with the x-over. I put mine under the seat when I had passives. Just do what works for you. There's not wrong place to put them, really. As long as they're inside your car, you'll be fine.
