Update: Okay, you have the cut the boomslang harness (the one with the solid triple connector). The two on the side closest to the firewall stay together and the other one goes off on its lonesome near/under the battery. It is a pain the ass move everything out of the way and make sure the wires aren't getting pinched. Boomslang should make the green wires much shorter (like half an inch long).
Now, how to get it through the firewall...hmmmm.
BTW, the bypass cable works great!

Yes... the Boomslang Harness is a pain to get on I cut mine and you want the one connector to sit down in that corner next to the battery. It would be a pain to find a new mounting position for the ecu so yes I went through the same thing. You should not have to worry too much about the wires getting pinched. I did not have too much trouble cutting and moving them out of the way. As long as you get the ecu back on the bracket, the harness stays in place and is not getting pinched in any way.
