Could affect the fuel pump since many vehicles use fuel as a coolant but I doubt it would ruin it on a one time basis. With 3600 miles there hasn't been any time to accumulate much junk in the tank and that wouldn't affect your fuel lines anyway since those are downstream of your fuel filter. If you were driving your engine really hard as it was running out of fuel perhaps you could be in a lean condition since the ECU "thinks" the injectors are squirting a certain amount of fuel to match the air, but I don't know the car's logic well enough to make anything other than a WAG on that. Even if it was running slightly lean for the few minutes it took for the fuel lines to evacuate it wouldn't do much. Fuel supply cutting out is a big concern for folks that seriously boost/shoot lots of NOS, where a lean condition can melt pistons!
Bottom line, don't worry but don't make it a habit for obvious reasons besides stressing your fuel system. You can use your "Trip B" to track miles when the fuel light comes on or just be conservative and fill up when you see a certain number of bars.
By the way, did you do the math to figure out how many gallons actually fit in your car when you filled it the rest of the way up?
